It's not sure yet, but due to austerity measures, from the new timetable the HZ plans to cancel these cross-border trains which carry less than 30 passengers on average. In the worst case ALL railway connections to Hungary and Bosnia will be lost. The following trains are not endangered (one pair daily):

-  Zagreb - Vienna
-  Beograd - Zagreb - Villach
-  Zagreb - Villach - Frankfurt
-  Beograd - Zagreb – Zurich.

And these would operate summer only:

-  Budimpešta - Split
-  Sarajevo - Ploče.

Well, first of all it's quite old press-release (it dates back to early July), plus on Croatian forums there were rumors that even the person responsible for releasing it doesn't even work for HZ anymore. So probably it might end up not as harsh, at least once all the discussions and petitions like this (http://www.change.org/petitions/croatian-railways-reconsider-planned-cuts-to-international-passenger-rail-services#share) circulate around. Imho, it all sounds more like HZ just wanted to get some attention, make a loud announcement and hope maybe to get some money or something, railway companies time to time try to pull tricks like this.
Anyway, it's not that long left until the new schedule released, guess we'll just need to wait and see. Maybe something will be canceled, maybe HZ will arrange some kind of through carriages instead, but doubt it will be as essential as 46 out of 56  :-\
