Best choice in case of money and time, so nothing else to contribute here. Just remember to purchase the tickets in advance, since they are in limited numbers.
- overnight train Prague to krakow with stopping by Oswiecim  along the way
Basically we already given all the possibilities, so it's just your choice which one to choose.
- overnight train Krakow to Budapest
This connection might be a tricky one, because regular ticket cost kind of a lot - app. 75 euro + sleeper reservations. There are a number of discounted tickets available (from 39 euro), but you need to buy they in advance and only in Poland from the ticket desk, thus might not be an option for you. So in case you don't get discounted tickets, then maybe it is better to make a stop in Bratislava (regular Krakow-Bratislava ticket cost 56 euro) and then continue to Budapest (ticket for direct train 16 euro, can be purchased any time). Or alternatively, travel during the day via Zwardon-Skalite, thus avoiding Czech Republic= gives you possibility to 'break' ticket via border. Krakow-Zwardon domestic Polish ticket - from 27 PLN (app.7 euro), Skalite-Bratislava - from 10.5 euro, Zwardon-Skalite - 2 euro. From Krakow to Zilina there is a direct morning train via Zwardon-Skalite, so you will need just one train change in Zilina if you choose this option
- day train Budapest to Bratislava, or Vienna
As we already noted, it is 16 euro ticket for Budapest-Bratislava route. For Budapest-Vienna there is a limited amount of 13 euro tickets, but again, you will need to purchase those in advance from the ticket counter in Budapest. If not - regular tariff - 25 euro.
- train Vienna to Salzburg (not sure day, or overnight)
Well, it is only 3-3.5 hours ride, so not really overnight distance. In case of tickets it is better to do a small trick - avoid Austrian domestic tariff (47.5 euro per person), but purchase discounted international ticket from Vienna to Munich (from 29 euro) instead and then just get off train earlier in Salzburg (= saves 18 euro per person out of nothing)
- train Salzburg to Munich (Bayern ticket)
Yes, Bavaria group ticket is the best option for you. You can even drop off you stuff and continue traveling in Bavaria for the rest of the day, since the ticket is valid all day long anyway.
- train Munich to Zurich
Once again, try to purchase in advance discounted international ticket from DB, from 29 euro per person.

Is there a bus/taxi from the Czech train station to the Polish train station?  Like the other fellow, we would like to take a train to Oswiecim before moving on to Krakow.
Well, it is less than 2km between the Czech and Polish railway stations, so most people just walk, but we guess that you can get a taxi as well (http://www.google.com/search?q=Cesky+tesin+taxi&ie=utf-8&oe=utf-8&aq=t&rls=org.mozilla:ru:official&client=firefox)
Also, as a couple, we have to buy the 3-bed compartment as a family which costs 1808 Kc.  To buy a 3-bed for a couple, we have to specify gender, which looks like either man, or woman, but not both.
There is no reason for purchasing whole 3 bed compartment for 1808 CZK, because you can buy double for 705 CZK for the ticket part + 420 CZK*2 for sleeper (both domestic Czech tariff)=1545 CZK. No sense to pay more.

Couple cheaper options here:
a) simplest thing is just to purchase domestic Czech ticket Prague-Bohumin (last station before Polish border). For two passengers it will cost 652 CZK (26.5 euro) + bought separately two tickets Bohumin-Krakow (15 euro each)=56.5 euro instead of 73.6 euro (36.8 euro*2) with purchase of direct international ticket Prague-Krakow. Price for sleeper reservations stay the same. At the end you just show conductor two sets of tickets - one for Prague-Bohumin part and the other for Bohumin-Krakow= no need to get off train at all.
So total for two 56.5+60= 116.5 euro.
b) go via C.Tesin-Cieszyn. Basically it is one town (check google maps), but in two countries, so you can avoid international fares. Prague-C.Tesin overnight for two passengers 705 CZK for the ticket part + 420 CZK*2 for two reservations in double=app.62 euro. From Polish part of the town (Cieszyn) there are frequent buses to Krakow for only 17 PLN (app.4 euro) per person. So in total you pay 70 euro for both.
Or you can do even better with 3 bed sleeper instead of double. For 3 bed sleeper there are discounted tickets available, so you pay only 1205 CZK for two for Prague-C.Tesin 3 bed sleeper (more on this topic here - http://europetrainsguide.com/forum/index.php/topic,88.0.html). So total adds up to 58 euro for the whole route from Prague to Krakow.

Yes, Alex is absolutely correct. If you purchase the whole compartment (in your case Double occupancy), then the gender doesn't matter.
This web site:  https://www.cd.cz/eshop/international/search_int.aspx?tt=5   does not have Prague to Krakow...  Do you know which ones have that info?
What info exactly do you need? This section of Czech Railways website sells discounted tickets for the certain routes only, overnight Prague-Krakow is not among those.

If you need just timetable, then same CD website can give it to you - http://www.cd.cz/spojeni/ or same on Polish Railways - http://rozklad-pkp.pl/ or already mentioned DB website, it has almost all the European timetables.
If you need fares: Prague-Krakow for direct train 36.8 euro for the ticket per person + 30 euro per person for bed reservation (double). But as you can guess, with a change it is possible to travel much cheaper.

If you do not intend to travel any time soon, then it might be cheaper just to buy international discounted ticket Frankfurt-Prague instead (start from 29 euro if purchased in advance from DB website) or discounted domestic German ticket till last station before the Czech border (start as well from 29 euro). Because while traveling with pass for the segment Frankfurt-Czech border you will be charged full fare, which is at least 70 euro, but might be even higher depending on a route you choose.

So is there any point to spend additional 70+ euro and travel day from your pass while you can travel Frankfurt-Prague for only 29 euro without a pass?

For most European countries new timetable already available from DB (http://reiseauskunft.bahn.de/bin/query.exe/en?newrequest=yes&protocol=http:&), for the carriages Budapest-Sarajevo via Pecs it is not yet fully available. You can see only Budapest-Beli Manastir part. As you can check on your own, changes are minor - in the new timetable IC 259 still departs Pecs at 13:00am as in previous one, so no need to worry for you. There might be some changes on Croatian and Bosnian legs, but, imho, they won't be radical.

While buying tickets in Hungary you pay in HUF, but tariff is in EUR. Price will the same as before.

It is small town, so nothing really criminal there. And as usual such towns wake up rather early, so it will be not only you on the streets.
Sunset in late November in Poland is around 7am.

Anyway, it is your choice between three options: via C.Tesin/Cieszyn with discounted ticket till Zilina, via Bohumin and waiting for the morning train to Poland there or Praha-Oswiecim by direct Praha-Krakow train (more expensive but not need to make changes, wait or walk). We just tried to present you those options.

Also....do trains in Czech, Poland & Bosnia charge bagage seperately?
If it is enormous, no. They will not charge you for the standard suitcase.

2. Walk to Cieszyn train station. Buy the Cieszyn - Zebrzydowice ticket. Depart Cieszyn 0626, arrive Zebrzy 0655. Fare?
3. Buy Zebry - Oswiecim ticket. Depart Zebrzy 0659, arv Oswiecim 0812. Fare?
Ticket for regional trains in Poland are issued for the distance/route, but not for the specific train, so in Cieszyn you purchase one through ticket Cieszyn-Oswiecim via Zebrzydowice, no need for two separate tickets.  Cieszyn-Oswiecim via Zebrzydowice will cost 13 PLN.
But then, if u see, I only hv 4 minutes at Zebrzy to get down fr the train, purchase ticket and get on the train to Oswiecim. I dont think the time is sufficient. Besides, we cant guarantee that the train will arrive on time. So, how?
In such case it is connected trains, so one waits for the other in case of late arrival. PKP website would not have recommended such change if it was not possible. As a rule, both arrive at the same platform, so at the end you only need to walk from one train to the other.
But even if something extraordinary happens, then there is next train from Zebrzydowice towards Oswiecim at 7:36am.

there is CityStar (or in Russia caled экономные цены) from Russia to Serbia via Chop. I knew there is only CityStar from Serbia to Russia available via Romania or Bulgaria and Romania, not via Chop. Is this a mistake or it is something new?
It seems that nothing has changed (RZD website confirms - http://pass.rzd.ru/isvp/public/pass?STRUCTURE_ID=737) and MZA just mixed up a bit. "Экономные цены" (or CityStar) issued only via Romania/Bulgaria, via Chop it is return discount in connection RZD-ZS. Why MZA tried to put it under "Экономные цены" and together with "и Черногорией (транзитом через Украину, Румынию и Болгарию)"... remains a mystery. Maybe they just accidentally added "via Chop" in a wrong place

What I would like to do is to get a CityStar ticket from Bratislava to Naushki or Naushki(Gr) , and combine it with return ticket Naushki or Naushki (Gr) - Beijing and MPT reservations Moscow - Beijing, Beijing - Irkutsk and Irkutsk - Moscow, all MPT ticket and reservations bought in Moscow. 
Issuing of MPT sleepers for East-West ticket (=CityStar) is basically forbidden, because tariff and reservation must be issued using one tariff. The trick with (gr) or things like tickets East-West Mosco-Naushki + MPT Naushki-Suhe-Baator with one reservation Moscow-Suhe-Baator doesn't work. Gyuri_FT (or LXL2 on Thorn) was trying to promote this idea, but some time ago on MZA forum one of the RZD cashiers precisely explained that ticket counters in Russia wouldn't do such trick, unless accidentally mixing up tariffs or not being attentive enough.
Do you maybe have any information about mentioned TSI agency in Moscow?

And also information about prices of return ticket Naushki - Beijing or Naushki (Gr) - Beijing (I presume that 20% discount for Russia - China tickets isn't valid for ticket from Naushki (Gr)?), and information for prices of MPT sleeper reservations above.
You will definitely not get discount for Naushki(gr). Coming to exact MPT fares, it is tricky since we aren't in possession of all the current multipliers, so the approximation is rough and based on known info:  ticket Naushki-Beijing (app. 90 CHF), sleeper Irkutsk-Beijing (app. 25 CHF), sleeper Moscow-Irkutsk (most expensive is RZD carriages (app. 95 CHF), Chinese or Mongolian are cheaper), Moscow-Beijing should be around 50 CHF.

Anyway, it might be an option just to avoid CityStar at all, especially considering almost certain impossibility to buy MPT reservation to it. So you might just go to Moscow, purchase MPT Moscow-Beijing r/t and that will do it. Also remember about 50% RZD domestic upper berth in "kupe" discount.

Get off the train in Bohumín (2 stations before Český Těšín) and change for the 6:33 local train to Kraków via Oświęcim (arr. 8:12). Re tickets:
in Prague buy an internal ticket Praha - Zebrzydowice hranica (Zebrzydowice Gr.) and get some Polish currency, so that you can buy a Zebrzydowice - Oświęcim ticket from the conductor after crossing the CZ-PL border (for ~15 zł).
What do u think? Can I save money or its the same amount or more to do the journey fr Prague, until Krakow with changing at the above places?
Well, but do you understand the time difference between arrival of the train to Bohumin and departure of Krakow train? You will need to wait almost 2 hours in the morning at not very pleasant place.
Still, Praha-Zebrzydowice(Gr) cost 466 CZK, can't buy online. Zebrzydowice-Oświęcim cost 11 PLN, but you will need to pay extra due to purchase of the ticket onboard.

On the contrary, if you get off at C.Tesin (= a bit more time to sleep), walk from Czech to Polish train station (wait there for app. one hour for Cieszyn-Zebrzydowice train), then you'll end up in Oświęcim at the same 8:12 am, the only difference is that you'll catch Bohumin-Krakow train not in Bohumin, but in Zebrzydowice ;)

The point is that there is no decent proof of such thing, so we do not see any reason to advertise source of such misleading (at least for the moment) information.

Well, in many cases it is not the best thing to trust the source from where you took this info or at least there is always a need to recheck it ;)
In this very case it is wrong because:
1) Pyongyang carriages via China are still running and you can purchase tickets for those, they are still in timetable (till 10/12, last departure dare before timetable change) etc.
2) No info whatsoever about such thing in Russian speaking internet or RZD/MZA websites.  RZD/MZA and Russian speaking forums would be exactly the place to search for such things, but your "source", as far as we know, doesn't even speak Russian to check it ;)
3) Huge changes like this usually not happen in the middle of the season.

Another inaccuracy is that Khasan-Tumangan crossing is closed for foreigners. It is not true, we know at least couple cases of successful border crossing there by non Russian/Korean citizens, exactly Moscow- Pyongyang carriage was used.

6 Dec : I plan to take bus (Orangeways) fr Budapest to Targu Mures (depart 2300, arv 0940 on Dec 7, fare 5200HUF), and continue by minibus fr Targu Mures to Sighisoara (fare 12LEI). Unfortunately, the earliest minibus on Dec7 is at 1430, arv 1535. That is a long and wasted wait.
The problem is that Targu-Mures and Sighisoara isn't connected by direct rail line (check - http://www.bueker.net/trainspotting/map.php?file=maps/romania/romania.gif, Sighisoara is on the line between Medias and Vanatori if you look downwards from Targu), so in order to make the journey on train you would need to make a heck of a loop(=quite expensive).
But the thing with buses in Romania is that not always all of them are listed, so sites like www.autogari.ro sometimes not the most precise. In case with Targu and Sighisoara it seems quite weird - the number of buses between so closely located not that small towns. So you might want to contact Targu bus station directly - there are might be more buses actually.
Another alternative is to take the Orangeways bus fr Budapest till Cluj Napoca only (arv 0745 on Dec 7, fare 4900HUF), and continue by train, Cluj - Sighisoara, depart 0950, arv  1334, fare 39LEI (full fare ticket). Is there any way to make this ticket or this trip cheaper?
Unfortunately, but no cheaper way. Trains in Romania tend to be expansive, especially faster ones. On this connection those are majority.
8 Dec : I'm supposed to board an early morning bus fr Sighisoara to Brasov...at least when I checked the timetable a couple of months back, there are frequent buses plying this route. However, when I checked yesterday, the earliest departure is at 1535, arv Brasov 1815 (fare 20LEI). I have to opt for train, which depart at 0653, arv Brasov 0848, fare 35.9LEI. Any trick to get a cheaper rate for this route?
Yes, you need to use 'P' (regional) train instead of more expensive 'R' fast one. 'P' trains depart Sighisoara at 7:17am and 11:20am. Ride takes longer, but cost only 14.6 Lei.
11 Dec : Is there any very early morning long distance train plying the route from Sibiu to Pecs? Of course I nd to chg train several times, but I dont know how to check for the timetable & fare details. Plz help.
It is not that easy to travel between Sibiu and Pecs. Most will do it with one change in Budapest, but such journey will take almost the whole day + cost might be high, unless you purchase discounted ticket from Sibiu to Budapest. Other, more complicated, option is to go via Arad-Szeged (without loop north to Budapest), but there you will need a lot of changes and use of buses as well.

If you would be fast enough, yes. The interesting part isn't that big.
