Travel plans, routes and timetables / Itinerary Prague to ?

We are trying to decide what places to visit in addition to Prague - Vienna, Budapest and/or Krakow - maybe 2 out of these 3 and returning to Prague. There will be 2-4 of us traveling together and it seems like there are trains to and from all of the above. Is there a route that anyone would recommend as being easier/less travel time than another? It also looks to me like train tickets are purchased from each country's rail site and there are sometimes discounted tickets available. How different is first class from second class? Thanks for any help.
