Don't worry, you can use Interrail pass on any trains operated by RENFE (Spanish railways), Cersanias (or commuter) trains are among those. So just board any train from Chamartin to Atocha

There are two possible options for you to consider for the journey from Vienna to Innsbruck in less than 58 euro (regular fare):
1) Purchase in advance discounted Spar ticket Vienna-Zurich (as low as 29 euro) - https://ticket.oebb.at/bin/frame_ticket.pl?ticket=jticket.pl?ABBFSEL=8100003&ANBFSEL=8503000&LANG=EN and simply get off the train earlier in Innsbruck
2) In case you can't purchase Spar ticket, you might take advantage of Einfach-Raus-Ticket (see our "Austria" page for more details). Your journey will take longer than usual since you can not travel on Austrian InterCity trains, but on the contrary you will only pay 28 euro for the whole trip

You've got pretty big choice. Everything depends on your preferences:
1) discounted Vienna-Prague Spar ticket for 29 euro (purchased online and in advance on Austrian railways website). Return ticket cheaper to buy on Czech railways website (https://eshop.cd.cz/international/search_cd-obb.aspx?lang=E) - 19 euro
2) EURegio ticket Vienna - Ceske Budejovice (22 euro) and domestic Czech ticket from Ceske Budejovice to Prague (211 CZK one way)
3) EURegio ticket Vienna – Znojmo (12 euro) and domestic Czech tickets Znojmo-Prague (323 CZK one way)
4) EURegio Vienna-Bratislava (14 euro) + CityStar ticket Bratislava-Prague (33.3 euro)
Depending either you travel alone or with friends/family etc. you might consider SONE/CD-NET tickets for domestic Czech travels (more info here - http://europetrainsguide.com/200907167/Countries/Czech-republic/Czech-Republic-CD.html)

Bus.com.ua biggest, most reliable and updated one, but it is unfortunately only in Ukrainian.
But if you interested in specific route EuropeTrainsGuide team can help you with timetable and ticket fare.

Cheapest one way ticket Budapest-Vienna can be purchased for 13 euro (called Fortuna-ticket), but you need to buy it in advance and such tickets have limited availability (depending on train and time of departure)
Regular one way Budapest-Vienna ticket fare is 24 euro
You might as well consider purchasing domestic ticket Budapest-Mosonmagyaróvár (cheapest 2680 HUF) + EURegio ticket Mosonmagyaróvár-Vienna-Mosonmagyaróvár (12 euro)

And about your question - problem with Riga is that it has extremely bad rail connection with neighboring countries. So there is no train to Lithuania at all.
So you've got two choice, either to search for cheap AirBaltic/RyanAir tickets and get somewhere near Budapest (for instance Vienna). And from there you can easily continue your way to BP
Other option is to catch a bus to Vilnius/Kaunas or even Warsaw and continue from there by train.
