We will travel from Budapest to Vienna, but want to stop and spend a few hours in Bratislava. Will this require buying two tickets, one for each leg of the trip? Will SparSchiene tickets be available for purchase 90 days before our travel date?

Discounted SparSchiene tickets are not available for route Budapest-Vienna via Bratislava, but only for direct route Budapest-Vienna via Gyor.
If you want one through ticket, then it can be purchased, but we do not recommend to buy it like this, since it will be rather expensive because no discount will be applied.
The best and cheapest option just to buy two separate tickets - Budapest-Bratislava in Budapest and Bratislava-Vienna in Bratislava. For both legs there are permanent discounts available, so no need to purchase any tickets in advance, just buy your tickets before departure.

Possible agenda really depends on time you have in Bratislava. If we are talking about couple hours, then you can probably just spend it in the old town and visit Bratislava castle, both are rather nice and in walking distance from each other (map - (http://img203.imageshack.us/img203/3482/bratislavamap.th.jpg) (http://img203.imageshack.us/i/bratislavamap.jpg/)), maybe take a walk by the Danube etc. Might check - http://www.bratislava-info.sk/
