Well, you can't purchase ticket Budapest-Prague from eShop (in order to do so you have to travel Prague-Budapest and Budapest-Prague, stamping your return ticket Budapest-Prague on the way from Prague to Budapest. Not your case).
So the only chance to get 19 euro ticket for the route Budapest-Prague is to purchase the one in advance (3 days) at any station in Budapest. Hungarian railways don't sell international ticket online yet, so... only from MAV counters.
In case you not able to get the 19 euro ticket you can as well do a trick with Sturovo here too or go by day time bus

Can you explain the trick to me more?
There are two major ways to do the trick with Slovakia:
a) simple: board Hungarian domestic train Budapest-Esztergom at 17:52 or 18:21 (arrival to Esztergom at 19:22 and 19:48), cost - 1100 HUF (app.4 euro) Overnight train to Prague departs Sturovo at 21:12 (it is same Budapest-Prague-Berlin overnight train, but you catch it in Slovakia). So you will have app. 1.5-2 hours to get from Esztergom train station to Sturovo train station. Actual distance between two are app. 7 km. You can either walk or catch Sturovo town bus (departs almost from the bridge over Danube). Check google maps. Then purchase direct ticket Sturovo-Prague (costs app.30-31 euro)+ sleeper reservation (there are special tariffs for Slovakia-Czech connection, so double sleeper should cost around 420 CZK or app.16 euro per person). Total for the whole trip =app. 50 euro.
b) same thing till Sturovo, but there you purchase only ticket Sturovo-Breclav (app. 12 euro)+ sleeper till Prague. Breclav is the first Czech station, from there you can purchase domestic Czech ticket online (https://eshop.cd.cz/search.aspx?lang=E), costs 375 CZK (app.14.5 euro). Total= app.42-43 euro.
NB. Be sure to get sleepers for so called "Amicus" carriages of the train - those arrive to Prague at 6:21am and not "Metropol" carriages - those arrive at 3:22 am.

Completely different option for you is to purchase discounted SparNight ticket Budapest-Dresden or Berlin (available only for "Metropol" carriages). Those cost from 39 euro for 6 berth couchette, 49 euro - 4 berth couchette, 59 - 3 bed sleeper and 69 - 2 bed sleeper. Then you simply get off the train earlier - in Prague.

p.s. remember that there are overnight buses from Budapest to Prague as well, fare starts from 4900 HUF - http://www.volanbusz.hu/en/

19 euro discounted tickets for Budapest-Prague route are available only for the day time trains and, since they are limited in number, strictly "tied" to specific train.
5:30 am train from Budapest to Prague doesn't have sleeper cars. While for the overnight train (Metropol/Amicus 19:58-3:22) your only option is regular fare ticket. Imho, the fare is rather high for Central and Eastern Europe, so here the trick with "breaking" ticket via Slovakia is a good option (going Sturovo-Prague overnight)

As of now there are two direct trains Wien(Vienna)-Zagreb per day. Morning train departing Wien-Meidling at 7:03 goes via Hungary and arrives to Zagreb Glavni Kol. (main station) at 12:59. Evening train departing Wien-Meidling at 16:03 goes via Slovenia and arrives to Zagreb Glavni Kol. (main station) at 22:34.
Your cheapest fare option on those routes are discounted international Spar tickets - http://www.oebb.at/pv/en/Travel_within_Europe/SparSchiene/SparSchiene_Croatia/index.jsp starting from 29 euro. Regular train fare on the route is app. 60 euro

On the route Zagreb-Split you don't really have any other option, then simply to purchase your ticket form regular ticket counter on the station some time before departure. Fare will be around 180 Croatian Kuna

The choice of the cities sequence seems good enough, so you can definitely stick with Berlin-Prague-Budapest-Vienna-Munich option you described.
Berlin-Prague better to purchase some time in advance in order to get 29 euro tickets (DB starts selling Europa-Spezial tickets up to 92 days in advance)
I tried to see fares for Prague to Budapest on www.eshop.cd.cz but the Purchase button didn't appear for my dates.
Czech railways start to sell eTickets only 60 days in advance, so you'll need to wait a little bit.
I used dates in the more recent future just to see the process, and found that the fares were 35Kc which is $1.80. Is that correct?
No, the actual fare nowadays is 502 CZK (app. 19 euro), the same fare works for every connection eTicket offers. 35 CZK it is seat reservation price for Rail Plus card holders (definitely not you case). After you click "Purchase" you need to choose "ticket" from drop out menu, so it will look like this:

Also the website says that there is no way to guarantee seats together. Is that true?
Actually, you don't need seat reservations (those aren't compulsory) on Prague-Budapest route, so you can easily choose any free seats after you board the train. And it is doubtful that the train will be so full that you'll not be able to find two seats together.
If I did an overnight, how much are sleeper cars? Can those be purchased online?
No, you can't purchase online sleeper reservations. Since there are no discounted tickets for overnight train, then the full fare Prague-Budapest, as of now, app. 54 euro, sleeper costs from 14 euro per person. But you can save quite a lot if you do the "trick" with going to last Slovak station Sturovo, crossing the bridge over Danube on foot and catching Hungarian domestic train Esztergom-Budapest. Such "trick" will save you up to 20 euro (if you are interested, then we can explain it more thoroughly)
Budapest-Vienna better to purchase in Budapest couple days (or to be precise - 3 days in advance) before the journey, then you will pay only 13 euro for one way ticket to Vienna.
Vienna-Munich - the same as in case with Berlin-Prague - try to purchase some time in advance (either from DB or OEBB website)

Probably the best way to go here is Athens-Thessaloniki-Belgrade-Budapest-Brno.
There are two daily trains from Thessaloniki to Belgrade - at 5:57 (arrives to Belgrade at 18:06) and 17:05 (at Belgrade - 5:59), so your task is to get from Athens to Thessaloniki by that time. You can do it either by overnight train #504 22:55-5:36 or by daytime #500 (9:21-15:02) or IC 52 (10:51-15:48).
In Belgrade at 7:20 in the morning departs IC 345 train Belgrade to Prague via Budapest (in Brno at 19:33) or overnight train Belgrade-Budapest at 21:25-5:04 in Budapest (+ at 5:28 departs train Budapest-Hamburg which will be in Brno at 9:33)
In terms of financial side of the journey you best option is to "break" you tickets in such way: Athens-Thessaloniki (domestic); Thess.-Belgrade bought in Greece; Belgrade-Budapest bought in Serbia; Budapest-Kuty(last Slovakian station before Czech Rep.) bought in Budapest. Ticket from Slovak border station Kuty to Brno better to purchase on board.

Want to know if i can use a 4-5 country (5 day select saver pass)for my intercity travel within 1 country or do i have to buy seperate tickets for them e.g.Rome-Florence or Innsbruck-Salzburg.

should i buy a 8day saver pass for 4-5 countries so that it would cover my intercity travels as well
You can definitely use the pass within one country only (as far as the pass is valid in that country)
The decision to purchase pass with more travel days or separate tickets instead is entirely depends on your route - in some cases additional pass day(s) would be cheaper, in some tickets. So if you can publish your preferred route, then we can answer more precisely.

In Debrecen cashiers surely can issue Kiev-Debrecen ticket as well, no problem here. But keep in mind that you might face problem with purchasing sleeper reservation Kiev-Debrecen in Hungary. Ukrainian and Hungarian systems aren't synchronized, so the only way to buy sleeper UZ-MAV in Hungary is to rely on a small number of so called "reverse" sleeper reservations (limited number of seats booked for MAV sale). If those aren't available any more, cashier will ask you to purchase sleeper already in Kiev. But in such case the whole trip from Romania to Debrecen for purchasing tickets has no sense - you can purchase ticket+sleeper already in Kiev

anyway, 55 euros doesn`t seems very expensive after all...one more question: we can buy those tickets from anywhere in Hungary or we must go into a bigger town, like Debrecen for instance or we can go in a smaller town, like Biharkeresztes?
As a rule, you can buy your ticket at any station, where any international trains run, but... it will really simplify your task, if you buy those on the station where "Tisza" runs - there cashiers must know how to issue such tickets, while somewhere in Biharkeresztes cashier will say to you - "I need to call Debrecen or even Budapest and consult" etc. and you might lose a lot of time. Plus the knowledge of Hungarian is rather crucial here - somewhere in Biharkeresztes it would be nice to be able to clarify what you want in Hungarian  :)

Yes, international counter in Hungary can sell you tickets and reservation for the train #15, in case those available (usually this route isn't that busy), one month ahead (and even more - international tickets in this connection are sold up to 60 days in advance). It might take time for cashier to issue it and etc., but you will be able to get it for sure. Ticket+sleeper will cost around 55 euro per person (a little cheaper if you purchase return). Such price is only when you purchase ticket in either Hungary or Ukraine (since it includes special interstate discount)
And keep in mind small fact: all the Russian RZD cars on the route are sold as 2/3  (sleeper costs app.15 euro), while Ukrainian (UZ) cars Budapest-Kiev and Beograd-Kiev (but not Budapest-Lvov) are sold as 2/2 (sleeper costs app.18 euro). So if there are two of you, then it is better to purchase reservations to Ukrainian cars and get the whole compartment for yourself.
You can as well purchase sleeper reservations for the train via DB terminal - in some countries tourist agencies got those, in such case you will not need to travel to Debrecen in advance, but simply buy reservations from terminal some time ahead and ticket already in Hungary before departure.

p.s. We assume that you are aware of the fact that there is a number of ways to travel cheaper (and almost with the same comfort) from that region of Europe to Kiev. In case you might bel interested - ask  ;)

Yes, but better no to do it like this, since in this case it will be expensive international ticket. Instead you can purchase domestic Czech ticket C.Krumlov-C.Velenice (107 CZK + 25% group for every second, third etc. passenger). And already in C.Velenice buy C.Velenice-Gmund ticket. There it costs 1 euro.
Then we exit the train at Gmund station and purchase ticket to Vienna?

What is the difference between this way and purchasing the SONE+ ticket?
SONE+ ticket (http://europetrainsguide.com/200907167/Countries/Czech-republic/Czech-Republic-CD.html) is valid till Austrian border stations as well (among those are Gmund). Since on your route from C.Krumlov till Gmund you will use only Regional trains, so you will need SONE+ for 150 CZK. With this pass 2 adults(+3 children) can travel all the way from C.Krumlov to Gmund, but SONE+ offered only on weekend.

We will get the #205 train from Zagreb to Budapest leaving at 10.00am (you advised to buy a return to get 60% discount, is that right?)
Yes, I guess most of the cashiers in Zagreb would anyway advise you the same. Another way to save is to "break" you tickets via border, but it won't win you a lot.
From Budapest we will get the EC170 leaving at 9.28am to Prague.  If I purchase our tickets in advance from the EShop website, do we get them for 19 euro?  Or do you have to purchase them at the station to get the discounted tickets as it states that only the first 6 passengers can get the discounted fare?
Unfortunately, you can't purchase Budapest-Prague 19 euro discounted ticket online from CD eShop. It is allowed only in case you purchase two tickets: Prague-Budapest and Budapest-Prague (second stamped by Czech conductor on the way there). The only possibility to get 19 euro ticket Budapest-Prague is to buy it at the station in Budapest in advance.
In case you can't purchase Spar ticket for 19 euro and don't want to pay full fare of 75 euro for Budapest-Prague, then simply "break" your tickets via Slovakia (Budapest-Bratislava -12 euro, purchased any time; Bratislava-Prague- app.23 euro, purchased any time) or you can go Budapest-Esztergom (app.4 euro), cross Danube over the bridge to Slovak town Sturovo and get ticket Sturovo-Prague for app.30 euro.
From Prague we will get a bus to visit Cesky Krumlov for 1 night and then we want to travel to Vienna and thought it would be easier to get a train from CK but on the Eshop website they say that Cesky Krumlov is not recognised and it is not possible!  Do we have to return to Prague to get the train to Vienna? 
No, you don't need to return to Prague. Cheapest way for you will be to take Czech domestic train to České Velenice (from Krumlov you will need to make one change in C.Budejovice), crossborder ticket České Velenice-Gmünd NÖ costs only 1 euro, from Gmund you purchase  Einfach-Raus-Ticket and up to 5 people go for 28 euro till Vienna. Another option is to purchase SONE+ and go with it all the way from C.Krumlov to Gmund.

1) We don't think that pass will be good deal in this case - Eastern European rail travel is rather cheap and in most cases do not require a lot of must purchase in advance tickets, so it's not worth it to be strained by exact number of pass days. Pass (like East European Pass) is Ok only if you plan to do the trip fast and don't bother with purchasing tickets.
2) Concerning the route: probably 100 euro difference seems rather big, so lets look at Frankfurt...-Frankfurt route.   
Krakow in your case is the most problematic destination in terms of logistics, so it's better either to start with Krakow and go Frankfurt-Krakow or to finish with Krakow and go Krakow-Frankfurt
 a) Frankfurt-Krakow (from 39 euro, daytime travel, purchased online and in advance from DB website), Krakow-Prague - regular tariff is only 36 euro (+sleeper if you want), Prague-Budapest (daytime from 19 euro, https://eshop.cd.cz/search.aspx?lang=E), Budapest-Bratislava (12 euro, purchased any time); Bratislava-Vienna (11 euro, purchased any time); Vienna-Frankfurt (daytime or overnight from 29 euro, purchased in advance from DB website)= app.150 euro for the whole trip.
 b) Frankfurt-Prague (from 29 euro, in advance from DB website); Prague-Budapest (daytime from 19 euro, https://eshop.cd.cz/search.aspx?lang=E), then the route depends on the fact either you can purchase in advance discounted ticket Budapest-Krakow (from 25 euro, needs to be purchased at least 3 days in advance at the station) or Vienna-Krakow (from 29 euro, same story - in advance). If first option, then go Prague-Vienna (from 19 euro, https://eshop.cd.cz/search.aspx?lang=E), Vienna-Bratislava (14 euro, any time or cheaper bus), Bratislava-Budapest (12 euro). If second: Prague-Budapest (19 euro), Budapest-Bratislava (12 euro, purchased any time); Bratislava-Vienna (11 euro, purchased any time).
In case you don't want to "hunt" for discounted tickets from Budapest/Vienna to Krakow, then go Prague-Budapest (19 euro); Budapest-Vienna (from 13 euro, purchase at least 3 days in advance or 23 euro - any time), then Vienna-Bratislava (14 euro, any time or cheaper bus) and Bratislava-Krakow (app.45 euro, any time). Or you can win app. 12-13 euro if you break your ticket and purchase Bratislava-Bohumin (17euro) and Bohumin-Krakow (15 euro)
Krakow-Frankfurt starts from 50 euro on DB website (daytime option).
